I think you're assuming the Pentagon actually makes decisions regarding waging war, invading countries, assassinations, etc. They don't.

The post that was quoted here has been removedThe Secretary of Defense is a subordinate post to the President who is Constitutionally named Commander in Chief of the Armed Forces. Thus, a civilian will be in charge of the military regardless.

Of course, the military never acts outside of the control of civilian authorities in the US, so that statement is fallacious.
