Phobias have nothing to do with hate. Here is the actual definition:
Homophobia- Fear of sameness, monotony or of homosexuality or of becoming homosexual.
You use it to imply that anyone who does not care for homosexuality, fears it. You use it to call someone a name.

I would guess at one point it was strictly fear of but has now broadened to become the meaning above.
