Manipulate Pieces dialogue only appears on double left mouse click, or single right mouse click. You may have your double clikc speed set too fast, you may be double clicking on the piece or there may be something wrong with your browser.

I agree that your second point is a bit of an annoyance. Functionality was changed when the "Game Analysis" section was introduced to the Analyse Board Screen. I'm not sure why, but if you start using the introduced section, as opposed to the Game History page (it's the same but with added functionality for analysis), then you'll notice how much improved the new system is.
