The Doomsday Machine.
This show had everything. It had a cool wrecked starship (the Constellation), an "unbeatable" enemy, firing phasers (it's not a real episode unless phasers are fired), it had Spock doing his logical stuff which made McCoy whine (great fun), it had Scotty performing engineering magic (getting the Constellation to run), it had a great special guest star [William Windom--"Don't you think I know that? There WERE four planets, but not anymore!"] it had a takeover of the enterprise (Commodore Decker), it had an immortal line --"Vulcans never bluff"-- it had Kirk putting his life on the line for his girlfriend/enterprise --"Get my ship out of there!"-- it had a Red Shirt (weak version as the red shirt didn't actually die but got beaten up by Decker in the corridor), it had a shuttlecraft, it had sparks flying in the jeffries tube, it had a classic transporter malfunction while kirk was in the stream, and come on, the self-destruction of a whole starship to save the day!
Greatest. Episode. Ever.

I just read the following about the Doomsday Machine and the remastered original series:
This episode was remastered in 2006 and first aired February 10, 2007 as part of the remastered Original episodes of the Original Series...The Doomsday Machine had several scenes cut to reduce the episode time for syndication. These include the "Vulcans' never bluff" scene, much of the fighting between Commodore Decker and the security guard in the corridor, as well as truncating the scene involving the sacrifice and destruction of the Constellation.
Blasphemy! That would be like a TV station wanting to get a little more time for advertising, so when they air the Trouble With Tribbles episode they cut short the final scene where you find out Scotty beamed them aboard the Klingon ship.
