Maybe they are all still in the matrix. It was said in m2 that the oracle had worked out how to keep the matrix stable. Perhaps the way to do that is to take all the people who like fighting the matrix and put them in a second matrix where they constantly have to fight the other matrix. So everyone comes back to life in M4.

that is true, but it was stated in the first movie that he was not the one...but maybe the Oracle didn't want to get Morpheous' hopes up, or was it true?
